I think "bad man" refers to Loki. Hulk picked up on the team's awareness of him, but also, Hulk knows the spear belonged to Loki and he hates that thing. Given their respective perceptions, I figure that Bruce's remark, "You can smell crazy on him," actually came from Hulk -- and that Hulk knew something was seriously wrong with Loki.

Remember that when they met in Stark Tower, Hulk didn't attack first. He waited. That's a surprisingly deft point of emotional awareness and strategy. It was only after Loki teased him that Hulk lost his temper and flogged Loki through the floor. So there's a complicated perception going on there.

Hulk does not like Fury either. Hulk knows that Fury is ultimately behind kidnapping and enslaving him and Bruce -- and unlike Black Widow and Agent Coulson, doesn't care that it got people hurt and hasn't bothered to apologize or otherwise help repair the damage. Hulk is also adept at reading body language, voice tone, pheromones -- Fury is just not the kind of guy who will ever get more than very grudging tolerance.
