Regarding genetics: many tribes had clans and marriage rules to minimize inbreeding.
Regarding ecology: much of North America was devastated by the invasion, so a lot was lost. We do know that much of the east was cultivated and that there had been a number of large and sophisticated civilizations in the Americas. Even today, there are surviving food forests in parts of the Amazon. It is likely that at least some tribes made food forests in the north.
