There are several fleeting references to this in canon, and it doesn't seem like Tony's efforts to make up to Pepper in this regard are things she can actually parse as apologies. Some people do, others don't. I think it's like love languages. Tony doesn't know how to compensate for someone who doesn't speak his.

I sympathize with her, really, because I've been in the position of doing years of work to help someone compensate for something ... and then a new person swans in and teaches a different technique that works so much better, and it's just frustrating as hell. But it's usually not possible to work that trick without someone having laid the groundwork first.
