I suspect that it was a combination of method (elegant and least needed) and object that kept JARVIS from using brute prevention. He only let Phil up because he assessed that there was nothing the Agent could do to Sir or Ma'am that JARVIS couldn't stop.
Even if it meant sleep gassing them all.
JARVIS likely had tabs on Phil and SHIELD since Ironman 2 to the best of his ability not to get caught. He couldn't just let Phil up, between his programing and Phil's sensible distrust.
